Overall research framework showing multi-scale network structure analysis on four network scales (node, motif, functional module and hierarchical level scale). Motif and functional module identification algorithm and vertex-sort algorithm are applied to detect different scale units based on topological features and properties we obtain from structural network analysis. Then we use boolean dynamic analysis to study the dynamic status transition process among nodes and motifs, among motifs and functional modules, and hierarchical structure. Finally we compare and analyze our boolean network results with an ODE model result to obtain a detailed and comprehensive understanding of this system.

2. BMP signaling pathway identification using Fuzzy logic optimization and Fuzzy inference system
In this research, we are developing a fuzzy logic-based optimization algorithm for mathematical model evaluation using qualitative experimental data. Our primary objective is to establish a comprehensive framework to integrate experimental and modeling outputs at appropriate levels of detail (LOD), and utilize as much data as possible to extract sufficient information to discriminate the most consistent mechanisms for a signaling pathway.
